ABSTRACT

We have developed an all-atom free-energy force field (PFF01) for protein tertiary structure prediction. PFF01 is based on physical interactions and was parameterized using experimental structures of a family of proteins believed to span a wide variety of possible folds. It contains empirical, although sequence-independent terms for hydrogen bonding. Its solvent-accessible surface area solvent model was first fit to transfer energies of small peptides. The parameters of the so...

Touchstone II: A new approach to ab initio protein structure prediction
Biophysical Journal ; ABSTRACT We have developed a new combined approach for ab initio protein structure prediction. The protein conformation is described as a lattice chain connecting C^sub [alpha]^ atoms, with attached C^sub [beta]^ atoms and side-chain centers of mass. The model force field includes various
An Evolutionary Strategy for All-Atom Folding of the 60-Amino-Acid Bacterial Ribosomal Protein L20
Biophysical Journal ; ABSTRACT We have investigated an evolutionary algorithm for de novo all-atom folding of the bacterial ribosomal protein L20. We report results of two simulations that converge to near-native conformations of this 60-amino-acid, four-helix protein. We observe a steady increase of "native content" in

Not just any old paint, of course, but paint laced with aluminum and copper. That's the pitch from Tiny Force Field Wireless,
Importance of the CMAP Correction to the CHARMM22 Protein Force Field: Dynamics of Hen Lysozyme
Biophysical Journal ; ABSTRACT The recently developed CMAP correction to the CHARMM22 force field (C22) is evaluated from 25 ns molecular dynamics simulations on hen lysozyme. Substantial deviations from experimental backbone root mean-square fluctuations and N-H NMR order parameters obtained in the C22 trajectories

Force Field Analysis and Strategic Management: A Dynamic Approach
Engineering Management Journal ; Abstract: This article proposes a dynamic approach to business strategy. It is assumed that the strategic position of any firm will always tend to deteriorate under the combined influences of strategic regression and market competition. Any firm adopting a status quo strategy will be subjected to a
