ABSTRACT. We report on the structure of the small-subunit ribosomal RNA (18S rRNA) sequence from Hyptiotes gertschi (Araneae, Uloboridae), which is the largest 18S gene sequenced in any arachnid to date. We compare this remarkable sequence to those from a range of other spiders and arachnids, and develop base-pairing models of its insert regions to determine its overall secondary structure. The H. gertschi sequence of 1902 bases is 86 nucleotides longer than any comparable spider se...

Evaluation of the Information Content in Infrared Spectra for Protein Secondary Structure Determination
Biophysical Journal ; ABSTRACT Fourier-transform infrared spectroscopy is a method of choice for the experimental determination of protein secondary structure. Numerous approaches have been developed during the past 15 years. A critical parameter that has not been taken into account systematically is the selection of
Improved secondary structure predictions for a nicotinic receptor subunit: Incorporation of solvent accessibility and experimental data into a two-dimensional representation
Biophysical Journal ; Abstract A refined prediction of the nicotinic acetylcholine receptor (nAChR) subunits' secondary structure was computed with third-generation algorithms. The four selected programs, PHD, Predator, DSC, and NNSSP, based on different prediction approaches, were applied to each sequence of an
Secondary Structure Analysis of Proteins Using IR Imaging
Spectroscopy ; ... of the stretching vibration of the -CH base (near 2900 cm^sup -1^). In addition, Figure 1d and e illustrate the distribution maps for the alpha-helix and beta-sheet content of the sample. We were able to confirm the correspondence between the H&E stained ...
Monitoring Single-Stranded DNA Secondary Structure Formation by Determining the Topological State of DNA Catenanes
Biophysical Journal ; ABSTRACT Single-stranded DNA (ssDNA) has essential biological functions during DNA replication, recombination, repair, and transcription. The structure of ssDNA must be better understood to elucidate its functions. However, the available data are too limited to give a clear picture of ssDNA due to
An empirical correlation between secondary structure content and averaged chemical shifts in proteins
Biophysical Journal ; ABSTRACT It is shown that the averaged chemical shift (ACS) of a particular nucleus in the protein backbone empirically correlates well to its secondary structure content (SSC). Chemical shift values of more than 200 proteins obtained from the Biological Magnetic Resonance Bank are used to
Dietary fats affect rat plasma lipoprotein secondary structure as assessed by fourier transform infrared spectroscopy
The Journal of Nutrition ; Biochemical and Molecular Action of Nutrients Dietary Fats Affect Rat Plasma Lipoprotein Secondary Structure as Assessed by Fourier Transform Infrared Spectroscopy1 ABSTRACT This investigation was undertaken to determine by Fourier transform infrared spectroscopy the effects of diets enriched with
A theoretical model of a plant antifreeze protein from Lolium perenne
Biophysical Journal ; ABSTRACT Antifreeze proteins (AFPs), found in certain organisms enduring freezing environments, have the ability to inhibit damaging ice crystal growth. Recently, the repetitive primary sequence of the AFP of perennial ryegrass, Lolium perenne, was reported. This macromolecular antifreeze has high
Effects of oligomerization and secondary structure on the surface behavior of pulmonary surfactant proteins SP-B and SP-C
Biophysical Journal ; ABSTRACT The relationship among protein oligomerization, secondary structure at the interface, and the interfacial behavior was investigated for spread layers of native pulmonary surfactant associated proteins B and C. SP-B and SP-C were isolated either from butanol or chloroform/methanol lipid
Ultraviolet raman examination of the environmental dependence of bombolitin I and bombolitin II secondary structure
Biophysical Journal ; ABSTRACT Bombolitin I and III (BI and BIII) are small amphiphilic peptides isolated from bumblebee venom. Although they exist in predominately nonhelical conformations in dilute aqueous solutions, we demonstrate, using UV Raman spectroscopy, that they become predominately a-helical in solution at
Effect of selected Hofmeister anions on the secondary structure and dynamics of wheat prolamins in gluten
Cereal Chemistry ; ABSTRACT The effect of selected salts (NaCl, NaBr, NaI) with increasingly chaotropic anions on gluten prolamin secondary structure and dynamics was studied using FT-IR and NMR spectroscopy. FT-IR spectra indicated a small increase in intermolecular [beta]-sheet structures when gluten samples were
